Captain Konn serves in the Sith Imperial Navy not out of loyalty to the Sith, but loyalty to the Empire that he believes in. He may believe that Emperor Fel is the rightful Emperor, but that is irrelevant. A few planets does not an Empire make. Should Emperor Fel manage to find his way back into power or even the Galactic Remnant, he would gladly swear his fealty to them, but the fact of the matter remains that neither are in power. So as long as the Sith are in power, he will continue to serve under their command.
Konn believes that he can still serve the people where he can, and that to abandon his posting and turn his ship and crew over to Fel would be doing a disservice to the oath that he took. His more liberal stance has done him no favors and his position is pretty much as high in rank as he is likely to go. Konn fully realizes that he is being watched as a potential traitor and is on very thin ice.
He has picked the majority of his command staff on board the Imperial Star Destroyer Fortitude and many of them have a similar mentality to his own.
